Reinforcing what Don Hon said - Settings are not user friendly at all, so double check if you have not already.
...But what do you really mean is happening? Are you talking you are checking out file A and file B also gets checked-out? At what point is this unexpected check-out occurring, or is it just the absence of the check-out dialogue that worries you?
I see this also if I check-out a file that has no references (no Contains, and perhaps no Where-used?), it simply checks-out without the dialogue box. But I did select check-out on the file, so it is not a surprise or bad behavior. I think it only happens with .sldprt (with no drawing created) or non-cad files.
I think the no-references factor is a good possibility. I just did some verification and all non-SolidWorks files (no references) check out without the check out dialog box. I also created a new .sldprt with no drawing or other references and it acts the same way (interestingly, if you then undo the checkout, the Undo Check Out dialog box comes up, but nothing during the check out). So new models with no relationships will check out without a dialog box while those with drawings, where-used, etc will get the dialog box on checkout.
I take it you have checked other group memberships aren't overriding the "Engineering" group. And that individual user rights aren't overriding the Engineering group setting?
