Red Text Reference

I've noticed that lately when I check out documents and revise them and try to check them back into my vault all of the reference text is red and I get a message about a duplicate file existing in the vault with different contents.

Per solidworks help file it says: "A reference listed in red text indicates that a document with a duplicate name but with different content exists in the vault. to avoid overwriting the document with the same name, rename the reference you are checking in."

Problem is I don't want to rename it and no crap it has different contents I just edited the model and I want to simply check it back in and bump the revision. Otherwise everything works like it's supposed to besides this extra step. Does anyone have any ideas on what might be causing this? The only thing I've changed is the revision scheme and I have tried restarting the services on the server. Thanks.
