I am currently in the process of revising some tooling for a customer and this job has been sitting on my hard drive for a few months. I have never had any issues with the model until today. When I opened the model, ALL THE BOLTS CHANGEd SIZES!!!!! When I look in the design tree, instead of the bolts showing up as a tool box feature, they are now appearing as a part file. How could this happen?? extremely frustrated any help is appreciated.

Welcome to the Toolbox hell.
That bug has been around, and every place I've worked where we used Solidworks, it has been a problem, and we've resorted to not using it. As far back as SW03.
This many years later, and it still causes problems.
We have separate parts for every bolt size now.
And again that's why I made my own hardware library - and would never use Toolbox again - I literally had hundreds of files screwed up. Creating your own library is very easy and the custom properties are your companies properties not some software related guess this is what everyone needs........
I have a few sizes of Socket head hex bolt files on 3Dcontentcentral, that are in a configuration form, complete with a design table etc.... Very easy to modify and very easy to maintain....

This may be something that we have to start doing. This isn't the first time this has happened either so I may look into a custom library for hardware. Unfortunately, we do not use a vault here so I'm thinking that the vault would be necessary so everyone is using the same bolt files. I appreciate the help and I may just take you up on the 3D content central files.
If I remember correctly for me it was 2013 version and any design that I had from 1998 to that version was screwed, blued and tatooed.........
I'll never forget the sick feeling of despair - opening file after file and finding the same issue that you just found. For years I used my own hardware and I'm not sure when SW came out with the Toolbox or when I started really using it, but never again, it's way too easy to use your own stuff.
Search the forums for Large Bolts. It's one of the most common and widely discussed problems here.
