This is the correct answer and works.
On the SolidWorks side of things, I don't understand why including custom appearances should require flattening the files. What if I want my assembly to look the same AND maintain the same folder structure? SMH

I'm pretty sure the custom appearances checkbox refers to parent files of decals, etc being included in the Pack and Go, not that your new Assembly will look different if it's de-selected.
I just tried it on my assembly in question (can't post here, NDA). In terms of solid bodies and their colors, the assembly was then same. However the assembly makes heavy use of decals, and so the pack-and-go version looks significantly different without the decals. At least at the moment, it doesn't impact my ability to work with the pack-and-go.
In the pack and go window, uncheck "Flatten to Single folder" (bottom left corner)
