As you can see, there are 3 features in this example parts. I made one of them (the right one) transparent. However, the faces of another two features which are attached to this transparent feature also became transparent.. it looks very weird. Is there a way to make it like real world glasses.. that you can see through from the right "glass" cube but NOT the surface of another two cubes attached to it?

When you created that feature you had Merge result checked. Go back and edit the feature, un-checking that box, and the transparency will work as you want.
