Proper way to dimension a "D" hole

I have E1 and F1 "D" holes that the hole table supplies inaccurate "Y" dimensions in the hole chart below.  It has to do with

the flat cut.  When I dimesion veritcal oridnate in IDW it supplies the correct .510 and 1.140 but the hole chart returns .528 and 1.122 which I don't want?

This is causing issues with our metal vendor.
