I have a left hand side, and right hand side of a part, but different cutouts will be placed on sides. Is there a quick way to get a mirrored part completely separate from the original?

Thanks, that's a reliabe good work-around the problem.
This is just for my own future reference: I actually ended up coming to a solution that seems to be working for now, I added a configuration in the original part, and put all the unwanted mirror features into the new configuration, and suppressed them all in the 'default' config. Hopefully theres no relapses when I close and open solidworks.
You could do a Save As to make a new file, then add a mirror feature to mirror the body. If you want all of the features before the mirror to stay linked to the original part then you can make a derived part for each half.
