Its probably a setting right in front of me but I cannot find it. When I delete a components in an assembly the mates are remaining, just grayed out. Where can I find the setting so when I delete components it will delete their mates?

I've never seen that behavior.
When you delete a component, a pop up window shows the mates being deleted. Are you not seeing that window?
I receive no pop-up. Parts disappears and the mate in the FeatureTree goes from - see example below...
Example:
I delete part IH-1072-04 from the assembly.
Before deleting: Distance1 (IH-1072-04<3>, IH-1072-03<1>) (Black lettering)
After deleting: Distance1 (Face, IH-1072-03<1>) (Gray lettering)

I do not see any warning like that displayed under my settings. See picture below listing what I have turned off.
The list doesn't seem to contain anything related to what I've suggested. Are you using SW2015? have you seen this behavior earlier? Either case, please report to your VAR.

I am running 2015 SP1.1 and when a part is deleted if the Delete child features in the Confirm delete box is not checked the mate stays and is grayed out. If it is checked the mate is deleted. This is different than in 2014.

Ahhhh found it, Tools > Options > System Options there is a check box at the top that says "Treat missing mate references as errors." I checked this and I am now getting the pop-up and option to delete child features. Thank you for the help.

I had the opposite problem. I want the mates to remain if they're involving other components so I can choose whether to delete the Mates or link them to a new component. I had that option checked, but the mates would still be automatically deleted. I finally asked my VAR (GoEngineer), and got a quick response. It turns out that I had dismissed the message asking me if I was sure I wanted to delete, and the option for "Delete child features" was selected. I woke that message up, deleted a component from an Assembly, and de-selected that option. It seems to work like I want now. I just wanted to post this here in case someone else has the same situation. Below is a screenshot from his reply e-mail to help explain.
