We recently encountered a problem: We have a few users with the toolbox installed (premium license) and few with standard, without the toolbox installed. (which is btw quite annoying, even when comparing to standard packages of inventor I think..it wouldn't hurt s.w to include the toolbox in the standard version)
For some reason, when we try to open the assembly with the standard license, it won't give any option to open the assembly without the standard parts trying to load up, and then you get a message with "OK" or "abort" (or help i think) - you don't get any option to "not show again" etc. and then you find yourself typing "OK" or "Esc" continuously...
Is there any way to avoid it? meaning to open the assembly without the standard parts, but without this endless messages??
I'd appreciate any assistance regarding this issue.

Is that what is going on, the toolbox parts are just missing?
I don't have toolbox currently, but I understand there are different ways to use it. You may want to try a different method. For example the toolbox users would use the toolbox part to create a discrete bolt that gets saved out as a separate file. Then everyone can use it.
