I am using a hole series for a screw through two components but the end hole is created on the wrong side of the part. Can anyone tell me what I am doing wrong?

Unfortunately, I can't do that. Confidential work. I haven't had this problem in other assemblies though.
Without being able to work in the file, my best guess would be that you might have picked a bad face, or possibly a non-planner face in the wizard. Check to make sure that the sketch in your feature tree isn't showing a 3D sketch.
It is a 2D sketch situated on the plane where the Countersink is generated but for some reason the end hole is generated on the other side of the assembly. I haven't been able to replicate this problem on another assembly yet.
Have you tried to create the same hole in another part? If you can dumb down a couple of parts then upload we can see what is going on.
Try doing the hole manually. That may fix the situation or at least see what is going on.
