Why are you saving an assembly as a part?
In sending assemblies to customers, we used to send them as zipped files, along with all the component files.
Saving the assembly as a part makes it that much smaller with less separate components to get lost in the recipient's files.

My guess - When you save an assembly as a part, the components are converted to Bodies (solid). Appearances (colors) can be applied at different levels in SW and even have hierachy. SW doesn't have the intelligence to convert component, face and feature color/s to the body color when converting from Assembly to Part.
