I have holes whose position is externally referenced to holes in another part.
I then change to slots.
Now the slots are not centered on the holes in the other part.
Is that normal?
If you are using SW2014 then you have access to hole wizard slots. When mating holes to slots, you can turn on view>temporary axis and the Hole slot will have a center axis; you can mate your hole to that to always keep your hole centered in the slot. If you are SW2014< then you create the slot using a slot sketch. With that you can use the centerpoint of the slot sketch (by unhiding the sketch while in the assembly) and mating your hole to the centerpoint of the slot (or midpoint of the centerline of the slot.)
If you used the HW option to change from a hole to a slot, the slot should be automatically located at the centre of the hole.
