Scanto3D causes surface errors. Is there a way to repair them without losing surface detail?

I am trying to import very dense point cloud files into scanto3D to create a surface for further analysis. Since I am studying surface roughness I do not want to smooth the surface, as I will lose detail. However, when I run the surface wizard it creates numerous holes in the surface, as shown in the figures attached to the post. Is there a way to quickly repair these holes without losing surface detail, or to prevent them from occurring in the first place? I am pretty new to this, but I tried creating surfaces from the edges of the holes so I could fill them but it wouldn't let me.
