That's very bad habit to have same files in two different location. I did ask our IT department, one folder is a network folder and another one is a mapping folder. It looks Solidworks 2013 get confusing. I don't have this problem for Solidworks 2012.
Does anyone have any solution?
Andy,
One method is to tell SolidWorks to start looking in a particular folder. In Tools/Options/System Options/External References check "Search file locations for external references". Then in Tools/Options/System Options/File Locations under "Show folders for:" pick Referenced Documents and then add the folder that you wish to normally work in.
I'm not familiar with the differences between SW2012 and 2013, but I suspect that the difference might be that you have somehow set up your system to search the network in 2013 and you just searched locally in 2012. I'm not familiar with how that would be done.

Looks like you've same files in two different location and SW is promoting/asking you to chose as which one of the two you want to open.
