I've a hopper here and have built up with loft and shell features. Then I rip and insert bends before extruded cut(normal cut checked off). The problem is after this extruded cut, I cannot flatten my sheet metal anymore. Is there any solutions?

After your cut-extrude 3, you have 9 cut-list (bodies) remaining, and that is the problem. You only want to keep the first one.
You can do this either by:
1. expand the cut list. Select all the bodies except the first one. Right click and choose delete bodies.
2. Edit the Cut-Extrude3, when they prompt you to select body to keep, only select the first one.
It should work after that.
