What is the best practices when creating same toolbox components but with different venders and different prices to show in the BOM.
I think the best way is to mark that option inside the red circle.
Am I doing it right?

You would add your part number in the Configure Toolbox area.
Regarding your inventory system, this is a seperate piece of software from SolidWorks. Each company has a unique system. It might be a complex database or a simple spreadsheet.
The idea is that toolbox only has to remember one part number. Your inventory system matches your toolbox number to all of the suppliers and their numbers for that piece of hardware.
So I just create a part number (like a link) so the company reads that number and they insert the price in their software and I don't need to care.
But if I want to determinate the material of the bolt? I create a list?
Basicly you are saying specs like price and suppliers are specified outside of solidworks and specs like material I should create like a list (for example : INOX, Steel, ZINC). Then when I choose the length and other specs I choose the material?

Here are a couple of links to other discussions about toolbox. We have not used toolbox since for about 3 years. I understand the latest release has many enhancements to fix limitations in the past. Perhaps now the problems discussed in the links are fixed.

From experience I can tell you that trying to manage your vendors through Toolbox is a nightmare.
My opinion of a best practice is to assign a single internal part number to each toolbox part. Then your inventory system should manage what vendor the hardware comes from.
The advantage of this is that every time your vendor changes for that piece of hardware, you will NOT be required to update your models. Within your inventory/purchasing system you can create a qualified vendor list for that one internal part number. Also, pricing changes often and the workload of keeping the data updated in toolbox will be significant.
