I would like to take a master assembly and when saving as a copy with references or pack and go I would like to modify the linked extrusions to virtual parts. Is this possible?
You could make the parts virtul prior to pack and go
Don't do this.
This would break the link to the original parts files in your original assembly.To use Pack&Go, the assembly must first be saved, so you would save your original assembly with the virtual components, and no links to the original part files when you Pack&Go it.
Welcome to the forum. I've never used it, but you can RMB on a component in an assembly and choose "Make Virtual". I'm not aware of any way to do that as part of the pack and go process. Again, I haven't tried this, but I think you could pack and go your assembly to another location, un-checking the parts that you want to make virtual so those files won't be copied to the new location. Then you could open the new assembly and make those components virtual as described above. I believe that should accomplish what you want. Let me know how it works.

That sounds redundant, each time you use Pack-and-Go you create a copy of the assembly and everything in it.

Which I assume you think the redundant part is the "save a copy of the assembly to "Assembly - PackNGo" In which case, no it's not. Creating a copy of your assembly and then modifying that copy to have different attributes then the original doesn't create redundancy.
