EPDM and ProE Drawings-Thousands of reference files when checking in and changing state

We are running Wildfire 4.0, build M190 with Intralink.  Since purchasing SolidWorks and EPDM we have been migrating all our ProE data to EPDM in order to have one database for both CAD systems.  The ProE files are exported out of an Intralink workspace to a folder, copied and pasted into a folder in the vault and then checked in.  The problem is that when checking in and changing states for drawings we end of with a MASSSIVE list of references due to the fact the drawings are pointing to a common fornat in a read only folder.  For our large assemblies this file list has been as large as 50k individual files.  Our VAR worked on it for a while and finally said that Enterprise was working correctly and the it was a ProE thing.


Has anyone been through this process before and run across this problem?  I find it hard to believe that we are the first.
