I'm trying to make a commercial parts list from a BOM in the top level drawing. The assembly I'm working on contatains 4 subassemblies, two of which are duplicates. In order to only have commercial parts, I've made an indented BOM, deleted unnecessary rows, and then exported it to excel. The problem I'm having is that the BOM only seems to be counting the parts in the two duplicate assemblies (inserted twice, not patterened) once. Anyone else run across something like this?

So you have an indented BOM and it's listing your subassembly as an item. For that item, there is a quantity of 2 called out. Then indented under the subassembly it's only listing half the total number of items. Is that correct?
