Is it possible to change the layer of an alternate position veiw?
If not can you change the line type/colour?
Not directly, as far as I know. You might need to pre-select the components that are in a different position in the Alternate View (use the feature tree or the graphic area) and move them to a new layer.
Be aware also, that there is a bug that will change the line style of the alternative view components to solid when moved to a new layer.
SPR#578395, SPR#391851 and SPR#283054. 2 of those SPRs are shown as inactive, but I can reproduce this behavior at will in SW 2012 SP 4.0.

I have selected a sub assembly from the feature tree and used "component line font" and changed the layer.
It works! but the bug you metioned comes into play
I will keep trying!
Please report the bug to your VAR. SolidWorks needs either to re-activate the old SPRs or open a new one. They need to fix this.
I haven't run into this. Can you over-ride the bug by setting the desired line style in the same Component Line Font box where you change colors?
