Is there a way to add notes to equations? Just for preventing me to figure out why i've made certain choices in the equations when i need to edit them.

You can rename the equation by selecting "manage equations", select the existing name and change it to a more descriptive name. You could also use the design journal to keep a manually-created list.

I see you're on 2011 but in 2012 the equation dialog has been enhanced to include a column for comments as well as other improvements.
Another good reason to switch to sw2012

In 2011 you can add a comment after the equation. Anything that is after a single quote/apostrophe ( ' ) will be ignored by the equation interpreter.
