I'm not sure if this is possible, but every time I create a new configuration in my assembly, it suppresses most of the constraints. What is that about, and how can I make it not do that? Thanks in advance.

It has to do with the way your properties were set in the configuration that you added the mates in. If you RMB on a particular configurtion and seleect "properties" from the menu you will see a group box in the bottom area of the property manager. In this area you will see several check boxes reltating to suppression of new mates, components, etc.
In short these setttings dictate the effect that occurs in that particular configuration based on what you do in another configuration. In other words if you want all future components that may be inserted into your assembly automatically suppressed in a particular configuration then check the box in that configurations properties.
