I deleted them from solidworks window.
I had a drawing for 'Assembly A' showing under the assembly, but when I checked out the drawing it was opening a completely unreleated assembly also. I noticed that the drawing for 'Assembly A' was also showing under 'Assembly F'.
Believing the drawing for Assembly A under Assembly F was a link, I deleted it.....
Luckily recycle bin came to the resuce as I had worked on them yesterday and deleted from my local directory.
I would still like to know how to recover files if this happens though.

when you delete something from Solidworks window, it does not actually delete from the system. it only gets deleted from the PDM tree structure. you can always find the file on the system where your vault server is installed. go to the the vault data folder on the server, find the project folder from which you have deleted the file and look for the subfolder named "Obsolete". this folder contains all the revisions of the files which are rolled back or deleted from the PDM. so you can always retrieve your files from there.
If you actually deleted the file from the "SolidWorks" window, it should not have had any impact on the vault contents unless you checked the revised file back into the vault. One of the major benefits of working with PDM is that you only work on/with a copy of teh file from the vault.
If you actually deleted the file from the PDM window, then Shiv Pal's suggestions may help your problem.
