Yes, you can store your models where ever you like.
You will need to allow CircuitWorks to create your new models first, if you are happy with them then you can leave them as they are. If not you can open the component library, locate the component from the list you wish to use your own model for, right clcik on it & select "Edit Component...", click on the yellow folder that becomes active in the window to the right & you can select the model you wish to use instead. You will have to adjust the X, Y, Z cooridinates to make sure the model is inserted correctly or create an cooridinate system that CircuitWorks recognises in the part itself.
Once done, if the part reference is called up again it will always use the model you specified.

That is pretty much what I figured. I was hoping that the parts CW creates would go to one folder but look in another for the parts we model.
That's exactly how it works.
You set the location in CircuitWorks where you want to store part models that it creates (the extruded ones that are crappy looking).
In the library, you can specify another location and part that you want.
The process that I found best is to import the ASC or IDF file, lets CW create the extruded parts. Then I go back to the library and edit the items and point them to the model of the part that I made. Adjust for XYZ offsets and rotation, and set the configuration.
I did run into an issue when setting up a new workstation, where the configuration name setting is not being remembered when I save the part. It reverts to the "last saved" option. This screws up parts that have multiple configurations, like passive resistors, caps, etc. I am here looking for an answer... I vaguely remeber having this issue about a year ago... its either dejavu or my alzheimers not sure which. The only workaround I have for this is to export to CSV edit the file in excell and copy/paste the config names from SW. Then save csv, open cw library, delete all parts, import parts from csv. and now they are correct. (and they can't be changed) lol complete FUBAR imo.

I don't think that is possible, CW only uses one library. We model every part that we use, CW produces skyscraper models which are not real enough.
