Can I add hardwares in the part mode rather than assembly?
Yes, use the insert part.
But understand there is no constraining using this method.
I would like to place the nut where the clearance hole would be in the part mode. So, there is no way of placing it where it should be?
You can place it, and and I would setup planes in the location you want it, but understand that once
you place it, it is locked there.
Why are you not wanting to create an assembly? You can assemble these parts together, constrain them,
then save that assembly as a part. This might be your best avenue.
I am just trying to use a level part model, rather than a lower and upper assembly level.

I do not mind if the part were saved in part or assembly, I just didn't want to create another PN. For example: 12345-1 for part, then 12345 for upper assembly.

It just depends on your application and what you are ttrying to do with it.
When you do the "Insert Part" in a part mode. then select the option Launch move dialog under Locate Part
This will give you the option to define mates to position the inserted part/hardware.
You can also use Move/Copy body feature under Insert > Feature to do the same.
There is constraining, if you use move/copy bodies function. You can constrain body to another body as long as they aren't merged.
