I have animated a large assembly and when I saved the animation one of the parts instantaneously moves half way across my screen and then continues motion as intended but offset from where I specified. I have noticed that when the model is rebuilt the same thing occurs seemingly at random and I will have to go through and re-align everything to its original location. Has anyone experienced this same problem? If so can you share some insight as to what the cause may be.

I've done troubleshooting on issues like this before and they generally come down to key that is doing something other than what you intended or a key that you don't realize is there. Generally, if a part jumps, you have a start and a stop key point to move the component, but there is another key (such as a mate) that keeps the part from moving up until the jump. At the point where the part jumps, there may be a key that suppresses the mate that is preventing motion.
What I would do is calculate the animation. Then drag the timebar to the point where jump occurs and look down the timebar to see what keys are happening at that time. Then, it is just brute force checking of what each key is doing to determine what is keeping the part from moving before this point.
