Anyone have any clues as to why this is? and is there a work around?

How are you trying to show them? I RMB on the assembly file name at the very top of the tree and choose Show with Dependents. That's always worked for me, and on some fairly large assemblies.
Just large assemblies? or assemblies in general?
In the feature manager you can select the component and get this
Or you can RC on the component and get this.
Which one isn't working for you?
RMB in graphics area and there is a menu item "show hidden components" when you click this the hidden components are shown an you can make them unhidden by clicking on them then there is an option to exit show hidden or undo, this isn't working with large assemblies.
If that isn't working have you tried the method I described above?
That just shows everything andd doesn't give you the option of picking individual items to show.
OK. I didn't realize you only wanted to show some components.
This sounds like the makings of an enhancement request and an idea.

Several of my co-workers and I have been experiencing this same problem since upgrading to SolidWorks 2012. I've logged it and sent it to our VAR, without any real results. They ended up sending it as a bug report to SolidWorks just today.
This is a real shame because show hidden is an extremely useful command for large assemblies. Our VAR suggested the workaround of unhiding everything, using the "clear top level overrides" command, but that's just not a good replacement.
I've tried tweaking various windows display settings, hoping that might help, but so far have not found anything that works.
