Is there any advantage or disadvantage to running a simulation with both global and local contact sets? I frequently leave in the default global contact, and add either bonded or non-penetrating local sets where I know they are likely to come into contact. Thanks.

You are doing it correctly. The Global Bonded set is good to ensure that all touching faces will behave as though they are connected. Then from there you can add whatever Local sets you think are necessary or what your results show are necessary.
