I am just wondering how i got about fixing out of context features in a top down assembly. I know the problem is that i renamed the assembly. without having to rename the assembly again, how do i connect my external references again?

Not that I am aware of. My experience has been once the relation is broken
the only way to get it back (short of an undo) is to recreate it.

The easiest way may be to rename the assembly again. If you still have your original assembly, you can rename it, taking care to rename the parts with in context features at the same time. With any luck, that will maintain the proper external references.
If you don't have the original, then renaming it back to the original and then following the above should work. (No guarantees, of course!)
