My assembly goes on an aircraft engine and the customer requires it to have "engine coordinates. This being said I am trying to find out how to do it. The mating part has a flange which I thought was the best place to put the engine coordinate

Start there.
Create a dummy flange and use that as your base starting point, or create a skeleton sketch part, either way works,

Without seeing a sketch or a picture of what you need to do, the following is what I am thinking you should start with.
First create a part that has only the sketch of the flange that your'e talking about and save it as a part, (Skeleton Part).
Start a "New" assembly, save it.
Insert the part and mate it to Front to Front - Right to Right & Top to Top plane. Now build your assembly from there and everything should match back to the Skeleton Part.
