I have one idea but i am looking for the solution for below scenario.
When ever i replace any component with new component it will ask for new references because the identity of the face or edge involving in the mate have unique identity for that part. Is there any way we can copy and assign that identity to the another face or edge of another component so that replace component option goes smooth for 100's of assemblies?
Sounds like re-initiating the "insert smart component" chunk of code - that is the concept with smart components, is that the mate references will match up. Have you tried replacing smart components with other smart components? When you get to that level of face identification, it may be easier to just delete and re-insert the smart component.
There is no automatic method, but it can be done manuall by synchronizing the names of the faces, edges, etc, used in the Mate Reference.

Re-attach mates. The software tries to re-attach existing mates to the replacement component.
If the old component has a mate that includes a named entity, and the replacement component has a corresponding entity with the same name, the software uses the corresponding entity when re-attaching the mate. You assign names to entities in the Entity Property dialog box.

Kelvin!! I realized that this identity for faces should be done before creating the mate. Mates which are created before creating identity won't catch up any mates automatically..
