Can you ZIP and post a part and drawing which exhibit this problem?
I recently saw the same problem and noticed that the unwanted referenced file still showed up in the View Palette. After deleting it from the view palette everything cleared up. Give that a try.

We did have the same problem with some of our drawings (SW2010 & EPDM2010 SP5).
We opened the Solidworks Explorer and used the "References" - tab to change the references of the drawing from the old part to the new part.
Now the new part is mentioned twice in the reference list, but at least the reference to the old part is broken.
The ref parts in the model have to be checked into epdm. Then the references re-referenced to the vault. Alternatly you can remove the referenced items completely. I have run into the sme problem with bmp logos that were linked, like the company logo. Had the same problem with Autocad files in the vault.
