Hi Paul,
It should just be a case of selecting the edge face of one of your flanges, change the rad to suit & let SW fill it in.
Can you post one of your parts?

I can only think it has something to do with the way SW has Convert to sheet metal has produced a slight difference in the rip gaps
The Convert to sheet metal can seem to be a great starting point if you are not sure about SM but it is prone to produce small differance's in what should be identical corners.
I have found SM models where you have modelled the part totally in SM are a lot more robust, its not as easy but safer in the end.
