I copied a assembly changed the part numbers (all into a different folder) and I noticed that all mates in 40 part assembly have changed from 20 to like 50008 etc any ideas oon how to keep the original numbering system?

Yes, use Pack-n-Go for cases like this. There are enough controls within the command to rename parts/assemblie and drawings "on the fly".
The biggest drawback I have encountered was that the drawing files must be located in the same diretory as all the part/assembly files. I worked at a company where we enherited the file structure for mechanical designs from the mold design group who used different software.
