How do I resolve this?
I don't seem to be able to edit the references and I've gone through the feature tree and removed the external references I can find but to no avail.
I now have a selection of assemblies that are all identical except for the external references.
Is there any way to strip out all (or selected) references while still keeping the solidworks structure?

You can view external references using list external references:
And then you can break them all.
And for doing it for the complete assembly/parts, a macro might be of help to you.

Welcome to the forums.
You ask "How do I resolve this?" and don't receive much of any answers.
Perhaps if you supplied more information as to what you want the end result to be, you'd get more specific answers.
For example, if you save your part or assembly as a Parasolid, then open it back up in SW, you will have stripped all those references. Of course, you are then left with dumb solids.
References also consist of Incontext mates, points within a sketch that exist on another part in the assembly, etc.
You can open each part and List External references and then chose Break References, but this doesn't guarantee you will get the end result you are after.
Also, to help get the answer you are asking for, perhaps describing the operation you are doing may help. Are you in the middle of a Pack-n-Go operation? Did you just try to save the Assembly file with another name, etc... These variables will all play part in giving you the "right" answer.
Ask a generic question, get a generic answer. ask a specific question, get a specific answer.
When you go to open the assembly, don't double click, instead click on the file name once to highlight it, then choose References instead of open. Where do the References shown point? Where do you want them to point? If the files or directories have changes or should be different, then you can re-point them here, then choose open and save the assembly.
If you have assemblies that are similar and you need to copy them then make changes, perhaps the way you are going about it isn't the best method, and that method could be at fault for what you are seeing.
So, most answers will be W.A.Gs.

We it looks like nobody can tell me how to strip out all external references from a part!
I did, however, find somebody's "Golden Rule" which said "NEVER use external references" but the trouble is that they are really usefull if you have not finalised the position of all the compononents but you need to align some features.
Ah well -- maybe in a future version!
