I've been searching but can't find a solution for this. We primarily use SEMS screws and KEP nuts for assembly, but these aren't in the toolbox.
Is there a way to get these in the toolbox parts somehow?

When you do that, is there a way to setu it up so the parts snap in place, like PEM hardware does. I have them an individual parts now, but when I have 50 nuts to place, it takes forever to manually mate them all.
Yes, set up a mate refererence. You can read the help, but that makes it sound way harder than it is. Open up a toolbox screw and see how it is done. Then you will be able to drag and drop the PEM hardware into the assembly and it will pop into place.
The other functionality you should acquaint yourself with is "copy with mates", and also maybe the multi mate function.
You can customize existing hardware but you cannot create new styles. We just create these types of screws ourselves and put them in the PDM system as standard parts.
