Ok, I responded to this without trying it in SolidWorks (just looked at your screenshot). Im not sure what Flat Numbering means, but the BOM is still indented when using this option.

Did you ever find a satisfactory answer to this? I'm in need of one, too.
One option is to put your BOM as Parts Only. Then for the Assemblies that you want to show up in the BOM you open the subassembly in solidworks, go to the configuration manager, right click on the configuration name, and select properties. Then check "Use in Bill of Materials", below that there is an option to show or hide the components in the BOM. See the attached photo for more clarification.
I think this is what you're asking for, but I'm not entirely sure. I hope that helps.
