I sometimes have cut list problems also, have you checked the following:
1. there are not minor details different between the parts? like one is bent to the left and the other to the right?
2. When you create the parts, merge solids is checked/un-checked or something like that?
3. Have you asked it to re-calculate the cut list?
4. Failing these, have you reported to your VAR?

Did you check the "As Welded" configuration for differences? The cut list is generated from the As Welded. Sometimes I will suppress features in the As Welded so that the cutlists will group again. For example if you drilled holes in one member and not in another the cutlist will split them but if you suppress the holes in the As Welded configuration they will regroup in the cutlist again. The only problem with this is when you balloon the two items in the drawing SW's may not know what the item number of the one with the holes is.
What version and service pack are you on?
In 2009 weldments have been broken from SP4. SP5 and 5.1 fixed some of the issues but duplicate items remain, blank items pop up and cut angles are absent. These problems especially in parts which have been mirrored and merged. IMO it is completely unacceptable that they can break core functionality and worse not manage to fix it with the last service pack issued for that release, but this is the situation we have paid for.
A workaround for me is to draw each part entirely without using mirror functions. This is a complete waste of time but the only way I can get consistent results in weldments now. This is a particular problem for me as weldments are involved in the vast majority of my work.
