This is a SolidWorks issue more than a PDM one. If a property exists in both Custom and Config specific, the Config specific one will overrule.
We have two properties "Description" and "DwgDesc" for this reason. Thena third for each configuration called "ConfigDesc".
Description = "DwgDesc"+"ConfigDesc"
Example: Part has 3 configuration for a bracket: 5", 10", 15"
ConfigDesc: 5", 10", 15"
You can concatenate the fields in Enterprise and make the "DwgDesc" property apply to "All Configurations" when its changed.

One of the related problems we have that I forgot to mention is when a part has multiple configs.
On our older parts (Pre PDM) we had no fields for 'Manufacturer' or 'Manufacturer #'. In some case adding these fields to one of the configs cause PDM to copy it to all configs. This happen when the part is checked in.
Are those fields on the card set to "Updates all configurations"?
