I have a very simple 2 part assembly that I would like to use the 2nd part to subtract from the first. I want to do this as an assembly rather than combining bodies in a part file because I want to be able to use mates with the two different parts to control their interface angle and positions, and to be able to independently edit the sketches/features in the two parts.
Is there a subtract/combine bodies feature in SW Assemblies? I cannot find it if so. I'm rather new to SW, have taken the Essentials course and just now trying to make use of it at my company.

You can use the indent tool - edit the part you want to keep in the assembly, and in the indent dialogue choose the other part as the tool body region. Choose the "cut" option to remove the material as opposed to "indenting", ie, putting a wall around the removed volume.
Regarding doing this in the part with solid bodies, you should be able to postion the parts using the Move/Copy Bodies command - it allows for the use of constraints to position the parts.
