Not true actually. In my case the files are greyed out because they are hidden. I do have access to them because they are the files that I am actively working on. These are not local files that do not exist in the vault, these are temporary files that are created as working copies.
Most applications (including solidworks, ms office, etc.) will automatically create a temporary, hidden, working copy of a file when you start editing it. When you hit save this original file is overwritten by the temporary file where the changes have been made. For some reason though, these temp files are visible in my vault view.

1- open user/group settings
2- select "explorer" tab
3- select "show only files that are part of the file vault"
4- ok
if you still see some greyed out folders or files, that means you don't have permission "read file contents"
