I sometimes have to model large pins and subsequent holes for these pins. These pins can be around 75 or 100 mm in diameter as well and with close tolerances. I use the hole wizard for screws and bolts. But for these large diameter pins, what is a good practice to model these large pin diameter (along with tolerances)?

Not sure about good practice, but I'd probably use a legacy hole simple, then manually put in your diameter and length/end condition. Looks like dowel holes end at 25mm and it can be messy changing default values.
This means you can still define tolerances within the hole wizard feature.
