Above is an example of the type of hole wizard I'm trying to add to a curving surface. This is due to needing to have a headed screw placed in the spot to hold individual pieces together. I have no issue with removing the threads as I'll be adding them to the other piece. I just need to maintain that shape while having the countersink.

I am assuming you want the c'sunk hole normal to a "bottom" planar surface.
Here's the approach I would take:
1. Create a plane parallel to the bottom planar surface at a distance; this will be the major diameter of the c'sink.
2. Create a series of spotfaces, smaller than the c'sink's thru diameter.
3. Create the c'sinks on the spotfaces.
4. Cut away or use delete face to remove any material missed by the hole wizard's c'sink.
