I opened a new file and the assembly tree is there but only a select few parts are check marked and are the only parts showing and it won't allow me to click on them to place a check mark so I can see the whole picture.
Since it's an assembly, kindly make a Pack & Go of the assembly and post it here (if it's less than 25MB) or use Dropbox (or any other service) so we can get a look at it.

What check mark are you talking about? A screen capture image world suffice.
Make sure all the parts of the assembly are set to Resolved in Solidworks then try re-importing.
there can be two reasons:1. in solidworks imported geometry: the "Import free faces" option must be set for this during import.2. Parts of the assembly in Solidworks are in light weight mode. This can be recognized by a feather on the component and assembly symbols. This must first be deactivated in Solidworks.
Stop checking Mark, he's uncomfortable with that.
