why is this happening when im trying to extrude this circle piece through my object?
is it something with my machine as it looks like its working but now showing the hole through?
You're adding material instead of subtracting it. Try using this feature instead.

SolidWorks makes a distinction when you want to add or remove material resp. Boss/Base(green) and Cut (red) They are grouped accordingly in the commandmanager:
Inventor for instance uses 1 command for Extrude. Maybe that is why you were mislead.
Guys, Phil adding material, he selected "Boss-Extrude6". I am not against you guys, but I want to correct your post!
Phil, actually you selected "ThroughAll" under direction 1; which automatically choose the one right now showing in your image, it is a must required; if you want to draw an opposite side you should select "Blind" apply how much depth you want to extrude and then of course, select direction for the extrude in opposite direction. I hope it helps.
What are you trying to do?
Or Extrude boss?
Remove the circle?
Or add the circle?
Why do you have two solid bodies?
