I am attempting to rough out a multi-level open pocket with the Z-Level toolpath (see picture). The tool removes the right amount of material, my only issue is that it wants to plunge the endmill straight into the stock material and work from the inside-out. I would prefer if the tool began outside of the stock material and worked its way inward. I was able to accomplish this on the reverse side of the part, but for whatever reason it is not repeating it for this side.
So long story short, is there a way to change the starting location for the Z-Level toolpath? As well as the direction that the toolpath takes?

Have you tried changing these settings by chance? There is a user-defined option where you can pick a start and end position. It is a little hard to tell with the image above but this might allow you to change the position. By default, it starts in the middle.
You can also change how the tool enters to avoid a plunge as well if that works better for the geometry. You can set horizontal and vertical as well as ramping angles to avoid a direct plunge.
