If you change the tolerance away from the predefined numbers that are available for an H6 tolerance, then you no longer have an H6 tolerance.
Its like saying I want a BLT sandwich, but instead of Bacon, lettuce and tomato, you want Turkey, olives and pastrami. You no longer have a BLT.
If you don't want an H6 tolerance, then just change the tolerance to Limit and change the numbers to whatever you want.

The Hole/Pin fit tolerances are standardized values and that is why you get the error. If you change the tolerance from 0.009 to 0.09 it isn't H6 anymore. You should only use those if you plan on using the defined values.
If you want to set a specific tolerance you should use the bilateral or symmetrical tolerance options.
There isn't an extra zero in .009. If it was 0.009, or .0090, then you'd have an extra zero.
