I'm modeling a wall for a garage (the frame work) and I don't want the studs to merge with the sill plates. I want them to look like studs. I am currently turning the merge off at every command.
You could create custom profiles and use the Weldments (Structural Member).

That works! I've never used the weldment feature before. Never thought to even try it in that I am working with lumber.
You can hide bodies that you don't want merge (as you work) or work on your body/s with "Isolate". If Bodies are hidden, then the automatic mode will not merge your new features to them.
Insert the weldment feature. That should clear the merge option for the document.

You don't HAVE to use weldment profiles to utilize the power of the weldment feature. The feature will turn off the merge option and allow you to group any bodies into cut list items.
