Try use both side
You are probably running into a 0 thickness geometry issue (my SWAG).
So if you were to either start your cut outside the envelope of the main body (like, say 0.01") and then cut it into the main body, you might have more luck.
My advice:
Offset the surface of the letter so that the offset surface is outside the main body. Then run a thickened cut the thickness you need + the offset distance.

I have found that sometimes (not all the time), this will not work while my method will work. Has something to do with where it starts from. Especially on imported geometry.

This is the end result of trying the both sides thicken cut on the "S"
..another workaround.. Thicken/Both sides (do not merge)... and do a Combine/Subtract.
1. Check the cut direction if it is right or wrong.
2. Increase the depth of cut if it is not cutting.
3. In the "feature scope" select "selected bodies" and select the body that you want to cut.
