Actually, it is the time that determines your actions as an engineer. If you have enough time, you should do the tolerance stack-up analysis. If not, you should trust your engineering judgments or use the standard codes and also consider some variable components to finalize their size during the physical assembly.
I use the Tolanalyst when I am not sure about the influence of the geometrical and the dimensional tolerance combination on the results. TolAnalyst gives you the contribution percentage of each tolerance, so it can help you to do some tolerance sensitivity analysis too.
